Because Urdu was somehow considered the de facto official language of the Muslims of India. That however, wasn't true. More Muslims spoke (and still speak) Punjabi (as a first language), more spoke Bengali as their first language.

The decision is considered a controversial one. It certainly alienated the Bengalis who started a protest to declare Bengali as an official language. These protests are considered by many historians to be the starting point of anti-Pakistan (west Pakistan) sentiment in East Pakistan which ultimately resulted in the breakup in 1971.

Even if the United Bengal had chosen India, instead of being indecisive in the referendum still Bengal would have been the largest spoken Indian language, not a national language.
